A lot is going to depend on the engine swap. Did you change to a different higher performance engine, or just replace a bad motor with another stock one?

If you put in a high performance engine, you may have voided the warranty on the transmission!

It could be the shop left something loose, or there could be a computer or sensor problem or conflict with the engine!

That is what happens when you start making modifications!
