How would you reformat the hard disk on a Mac with Windows? Wouldn't it be confusing since you are dealing with 2 things?

Not sure of your meaning, "reformat with Windows." If you mean "reformat for use with Windows", then here's my best explanation:
There are two considerations for formatting a hard drive. Will it be the volume on which the operating system will be installed? How will it be used for reading and writing files?
To install the Mac OS X ("operating system 10"), the drive volume must be formatted as either "HFS+" (modern Mac) or "UFS" (UNIX file system). To install Windows XP or Vista on a Mac, the drive volume must be formatted to FAT32 or NTFS.
Outside the consideration of installing the operating system is the need to read and write files to a drive volume. When booted to Mac OS X, one can read files on volumes formatted as HFS+, UFS, FAT32 or NTFS. When booted to Mac OS X, one can write files to HFS+, UFS or FAT32 format but not to volumes formatted NTFS.
The general rule for Mac computers is to format the Mac OS drive volume as HFS+ and external drives as FAT32. This allows external drives to be used for read and write on both Mac and Windows boxes. To dual boot Mac and Windows, one could format the Windows volume as NTFS but FAT32 is a better choice as it will permit writing to it from a Mac boot.

Not sure what the question here is...but try using either Boot Camp (to partition for Windows) or iPartition (to manage, format, ect.) all of your partitions (it seems you have a Windows partition on your mac).
