It means taking a flight at an inconvenient hour -- usually late at night. It's meant to describe the color of your eyes from messing with your sleep schedule.

It means they are catching a plane that leaves a city (usually in the west coast) late at night and arrives at its destination (usually in the eats coast) early in the morning.

Since you won't be able to sleep well in a plane, the next morning you'll have red eyes; hence the nickname "red eye" for that type of flight. (It applies to some other forms of transportation as well)
