Either use self tapping screws after putting lock-tight on the screws or if you take the paint off you coud use bondo and press the bottle caps into the soft bondo. Other than that, Experiment using bolts or pop-rivets or resin and hardeners or check out some of the glues for metal and see if they can be used over the paint. Try a few and see how long and how well they hold. You might also want to check out how many you would need and consider their weight and wind resistance what with the present cost of fuel.

Surface preparation is important but...
Go to your home improvement store or hardware store like Lowe's or Menard's or Home Depot and get a tube of pure (100%) clear silicone "caulk" and a caulking "gun". This stuff is weather proof and will hold indefinitely. This is the same stuff they use to glue the glass plates together in aquariums of all dimensions and they also use it to glue the tiles to the belly of the Space Shuttle.

If you're willing to take the time to drill all the holes, and you don't mind putting holes in the car body, I would say that rivets would be the most permanent and secure way to go. If you want to stay away from putting holes in the body I would recommend Gorilla Glue.

3M VHB double sided adhesive tape. This stuff is incredibly strong. It is what is used to hold moldings and emblems on cars. The only way to get it off is cutting it and using an adhesive remover and that still takes a while. You can also cut it to whatever size you need. I had heard that in one town in Florida the only street sign not ripped down in a hurricane was the one held up with 3M VHB tape.

thousands of small screws if you don't mind messing up your paint finnish.
OR
Go to the local hardware store or Home Depot and find a poxy for outdoor use and run some tests through the car wash.

blob of liquid nail (tube in caulk isle at home depot) per bottle cap.
they will be permanent after this though, literally.
I've built a concrete wall 10 x 8 using liquid nail as cement, took a sledge hammer to bring it down later.

Pop rivets? Self tapping screws?
(Legally they'll have to be round side out so as not to present a hazard you know.)

drill one small hole for each cap, and use epoxy the hole will allow the epoxy to penetrate the vehicle and flare out keeping the cap from coming off

I used Epoxy, but I had to sand off the paint first.
