First check to see if your anchor bolts are long enough now that you've added tile, you can buy new anchor bolts at any hardware store. Buy a new wax ring at the hardware store.
Remove the old waxring from the toilet and/or floor fixture.
Attach the anchor bolts to the fixture in the floor there will be holes to insert the bolt heads then slide the bolt into the slot attached to the holes, put down the wax ring, place the toilet on the wax ring, making sure the anchor bolts are through the holes on both sides of the toilet, loosely screw on the anchor bolt washer/nut.
Sit on the toilet to smash down the wax ring then tighten down the nut. Don't overthighten the nut or you can break the toilet.
If the toilet isn't level you'll need to use plastic shims to level the toilet base.
The last thing you'll need to do is caulk between the toilet and the tile. Now that the toilet is attached to the floor you can connect the water to the tank and you're back in business.

A toilet attaches with two bolts,they are usually brass or something that wont rust ,they are made to fit into a floor flange and should be new ,once set in the floor flange they should be centered horizontally. After you have replaced the wax gasket,and in this case put it on the floor flange to make sure the height of the wax will be high enough to be above your new tile. Push some wax into your bolts it will help keep them from flopping around while you lower the toilet over the bolts. Tighten the bolts not too tight you can crack the porcelain. The base of the toilet should be grouted after your sure you have no leaks. if the toilet wont seal at the wax gasket you need a plumber.

put it back just like you took it off, if the bolts are bad or gone you can get a new set at a hardware store,
you will also need a NEW wax ring, scrape the old one off ,
install the new bolts [with out the nuts] in to the floor flange, slots
place wax ring onto floor flange, pick toilit up, place it onto the bolts, then SIT on it, dont wiggle just sit, you will feel it slowley go down, then put washers onto bolts, then cap holders,then nuts finger tighten ,nuts then very gentley tighten them with a wrench, till they feel tight,
