I put a new performance alternator in my car and the belts and pully's line up almost perfectly to the way it was before when the stock alternator was in. However even though the belts and pully's are in line the belt still squeaks but only when I first start it up. Why does it do this? I thought it might be the belts isnt tight enough. Any other ideas?

Yes, the belt(s) are slipping. I hope you put on new belts with the alternator. They will stretch after 1000 miles and need to be readjusted. After they have stretched out, you can use a belt dressing compound to improve the grip.

When you first start up the alternator is recharging what was used to to start the car, thus the load on the belt is heavy for a short time. Re-tighten the belt before it gets glazed and don't waste your money on belt dressing.

As the belt is new it will stretch slightly so will need adjusting a little.

Also moisture can affect it, if its been a warm day then temp drops overnight you will find sometimes it squeaks

NAME BRAND BELTS WILL NOT DO THIS BUT THE CHEAPER ONES FROM CHAIN STORES WILL AND ALSO THE SECOND LINE BELTS WILL ALWAYS DO THIS.

BUY A GOOD QUALITY FIRST LINE DRIVE BELT, BUY A GOODYEAR.
