Any beach bar down in Mission, Pacific, or Ocean Beach. Lots of locals, cheap drinks, good food, great atmosphere.
There's also a place called The Camel's Breath Inn off of Friars Road in Mission Valley. It's a good, cheap, local dive bar.

Try Seau's Restaurant in the Mission Valley area near the Fashion Mall vicinity. This is Junior Seau's (former LB for the Chargers) place and it's one of the best and largest in San Diego to view Chargers, NFL or SDSU football. Great food, a fun atmosphere and plenty of Chargers stuff all over the place! They have about 60 wide screen TV's throughout and it actually opens at 9:30 AM on Sundays!

Trophy's is a trendy place and there's a few of them around town. If there's one place that's unequivocally geared toward football "Seau's the Restaurant" - ya know...named for Junior Seau and I'm sure they have good happy hour type deals. The 3rd floor of Dussini downtown is a fun spot - good bar menu, reasonably priced beers, huge TVs.

Dave and Busters in Mission Valley. The best part is if you hang around after home games you will meet many of the players. D&B has a contract with the team that has a certain number of players hang out there after home games. Pretty fun.
