Fear Comes from lack of knowledge. For all the things we know we should have enough knowledge to face any unwanted consequence coming our way. That will eliminate fear. If you knew whats going to happen in your future, most of the things you fear right now will go away.

eg: people who have full knowledge of snakes dont fear them at the same time people who havent seen a snake too dont fear them. Its people who have half knowledge fear Snakes.

So my assumption would be Lack of knowledge is prime cause of fear.

Like others have said it comes from a survival instinct, but with human's advanced mind our fears from our survival instinct are pushed onto non-threatening situations.
For example, a bear eats a certain berry and gets very ill, that bear learns to not eat any berries that look like that berry even if they won't make him sick. Humans can have a bad experience (or learn of one) and then apply what they learned to a potential experience and react in a wrong way.
I had no fear of my children being ran over by a car backing out of a driveway until I heard of a child who had, now I am deathly afraid of it.

From people teaching you to be afraid as a child. I know a sheriff that is still afraid to climb his father's staircase at night because when he was a baby, his grandfather told him if he goes up those stairs the boogie man was going to get him.
