All of the endings sound alike...like a little rhyme. I'd try to stray from that. Like instead of Amelia, Ava, and Anna...try Amelia, Kaelyn, and Sophia. Those are my favorite names from the ones you've picked out.

Emma, Sophia, Amelia are good names
Jacqueline, Julianna and Jodie, I think theses names, they start with the some letter, but they are so different
Gabriella, Isabella and Sophia, I think they are all the same types of name
Miley, Kylee, Natalie, I do not like
Amelia, Ava and Anna, are cute together
Madeline, jacqueling and Kaelyn, are okay together
Keir, Olivia and Sopie are fine
My favorite set is Jacqueline, Julianna and Jodie
Keira, Jodia and Sophia

Congrats on the babies...and good luck! You'll have your hands full with three!
I would suggest not usind the same initial as it could get really complicated when they all have the same surname and are all in the same year at school! Also, different initials gives them their own identity, which can be lacking enough in normal siblings, let alone multiples.
As for your suggestions (ruling out the same intial ones)...
Gabriella/Isabella/Sophia
Sophia might feel a little left out as the other two are much more similar names, and another -ella name would fit better I think.
How about Daniella, Arabella, Donatella, Ariella, Annabella, Estella, Louella, Rosella, Mariella, Cinderella even...
Miley/Kylee/Natalie
I really dont like Miley and Kiley, sorry, and dont think they fit with Natalie. If you're set on them, how Hayleigh, maybe spelt Hayli
Madeline/Jacqueline/Kaelyn
Kaelyn doest fit with the other two at all to me, and I dont really like the name.
How about Angeline (Adeline bit close to Madeline for me), maybe pronounced an-gell-een? If Madeline is pronounced madda-line and Jacqueline jac-ca-lin, you get a nice endings look like they sound the same but arent thing going on.
Or else Caroline, Emmaline, Evangeline, Gwendolin(e), Eveline, Pauline, Rosaline/Roseline (The girl Romeo was in love with before Juliet)?
Keira/Olivia/Sophia
This is, I think, your most consistent combo so far.
One tiny thing though, Keira seems quite modern to me, whereas the others are fresh, but classic.
A few alternative to Keira in case you sway...
Andrea, Alicia, Lydia, Natasha...

I've decided on names for my twin girls, Addison Marie and Blaze Olivia..
I love the name Willow and also have two other daughters named Avery May and Dana Nicole. I love the name Gabriella, that's my sister's name, and Isabella is very pretty also, though I do like Isabelle better

I like Julianna, Gabriella, and Isabella or Julianna, Gabriella and Amelia. The reason why I love it is if you happen to shorten their names, you could call them Anna, Ella and Bella or Anna, Ella, and Lia too
