Most water turtles live in murky, not clear water, and eat a variety of water plants, insects, and biota from the pond or stream bottoms. In a tank environment those particles contain organisms and bacteria that break down the turtle's own fecal material and uneaten, now 'melted' food pellets, and 'compost' it, if you will. It is a bad idea for you to allow the turtle to eat that stuff, but I had some koi in a tank that sucked it in and blew it back out like they were filtering the schtuff for whatever they could get, and they lived five years before they died from injuries caused by a bad house move, so it might be okay if it does it once in a while. You may be able to distract the turtle from eating that stuff by offering it more live food such as live flies and moths, live worms, and small feeder fish in addition to the pellets.
