Stamina, conditioning, great control, nasty changeup, being a lefty (go ahead name a pitcher who throws a 87 mph fastball and a changeup 90% of the time with his results),
playing on a great team most of his career, and a little luck.

I think what made (makes) Tom Glavine so great is his ability to spot the ball. He can hit both corners of the plate with great accuracy. He was never a strikeout pitcher, but was able to induce ground balls when he need a double play. It's also helpful that he was never on the disabled list. Glavine is able to use all of his pitches to his advantage, which can be attributed in some part to having Leo Mazzone as his pitching coach for many years.

What makes Tommy Glavine great?
Crafty strikes all o'er the plate,
When young and strong he could go eight,
Winning's what made Tommy Glavine great.

He never had unbelievable stuff but his location was always great. He knew where to throw the ball to induce ground balls and to get out of jams. Tom Glavine was really a hard worker and he always watched films on the teams he would play, this is what made him so great.

His determination to win even without his best stuff that day, and his impeccable command over his fastball and change-up That's what makes Tom Glavine a HOF that and many other things.

He is a pitcher but he is also a 5-skill player. Very rare. Plus he pitches an intelligent game, and not matter what, he pitches HIS game, regardless of the situation.
Oh, and since there are way more right-handed pitchers than lefties, he's even MORE rare -- and danged good.

A combination of things I'm sure.
Pinpoint control, changing speeds, variety of pitches.
Rubbing shoulders for a large part of his carreer with Maddux, Smoltz, Avery didn't hurt. I'm sure he helped them too.
Not giving in, determination.
Being around Leo Mazzone for a lot of yesrs didn't hurt either.

He was a player who had a wonderful career and did his job day in and day out.
He was so determined to win every day.
He was never on the D.L. ONCE in his career, he played through many injuries.
He never made any stupid comments and was a real baseball ''hero.''

His control and ability to change speeds well.
Playing on the Braves during the plethora of divisional titles they won didn't hurt either.
