As I have dealt with mass amounts of projects and data files, I have found that creating proper and intuitive directory structure is always critical.
I was not always that great at this until I delved into the field of GIS. Since I had to incorporate several various sources of data I was literally forced into having to design proper directory structure that cold easily be navigated to the proper data sets.
Ensuring that you add the proper Meta data to the files also aids in the process of searching and locating the proper files needed.
This will really help in preventing duplicate files and speed the process of finding what you need when you need it.

This is a bit vague, but I suspect this may have to do with data warehousing. If you have massive amounts of information, it may take a long period of time to run custom reports to drill into specific areas.

The popular way to solve this problem is to run queries ahead of time and store that data in tables. This creates redundant data, but can speed processing by precompiling data that is likely to be used in future reports. These tables can even be created as data is collected to give you instant real-time reports and quick custom drill-down reports.
