If it has pointless electronic ignition, it sounds like it's probably the magnetic pickup on those two cylinders. If possible, swap the pickups side for side and since the wires are probably in a harness with a foolproof connector, switch the negative lead on the coils with each other. If it's the pickup then only the two outside cylinders will run and you'll have found the problem.

The pulse generator could be bad for the #1&4 cylinders (both outside).
Unplug the connectors to the coils and reverse them.
The wires going to the inside coils (2&3) - plug them into the outside coil (1&4).
If it gets spark, replace the pulse generator (left crankcase cover).

Make sure the coil that isn't working is getting power. You also wouldn't have spark if one half of your points/electronic ignition, which ever you have, isn't working. I remember about twenty years ago, having the same problem on a CB 500 and it being a connection to the coil .
I guess it could be the wires but two shouldn't go at the same time.

Try replacing the spark plug caps. Twist them off, cut off the old wire, strip 1/4 inch off the insulation, then screw them back on.
