That sentence is taken from a lyric to one of his songs dedicated to his youngest son Sean entitled Beautiful Boy (Darling Boy).
What does it means?
Well, there could be a few different interpretations here but mine is the following...
In a nutshell, if you don't take the time to stop and smell the flowers from time to time, you're going to miss the greatest yet most simple things in your life. You need to appreciate your life right there and then and not put it on hold while constantly & incessantly concentrating on your future. It can be gone in a micro second, you know. Look at what happened to John when he was only 40 years old...

The perception of this quote can be described in a scenario.
All your life, you have had a best friend. He has always been there for you, and has seen you at your worst. You have gone through a number of awful boyfriends. They had hurt you, abused you, used you, and left you alone. You would always go to your best friend, but never see him as anything else but that: your best friend. In 10 years, you are alone, and you haven't seen your best friend in years. You suddenly realize that he has always been there. Whenever, wherever. You call him up for the first time in the longest time, and you find out he is happy and married with two children.

What I think it Means? would be to take another qoute...from Ferris Bueller
Life goes by pretty fast. If you don't stop and look around once in a while, you could miss it.
So slow down take a breath - relax and enjoy it - life can be pretty great if you just take the time to enjoy it.
