There are many great restaurants along the Boston waterfront and I suggest that you take your significant other for a walk along the waterfront and find a spot on your own.
However, if you want a few tips, here are a few that I have or have had friends enjoy...
Jimmie's Harborside or Anthony's Pier 4 near the Trade Center.
Chart House, Living Room, Legal Seafood, or Tia's On The Waterfront. All near the Long Wharf/Aquarium area.
Davide Restaurant or D'Parma in the North End.
For the ultimate, try a dinner cruise on either the Odyssey or The Spirit Of Boston... That is the best!!!
Of course there are many more but I am pretty sure that you will find one that you and your significant other would enjoy.

Good luck!!!

Marina Bay in Quincy - Siro's is busy, but nice ambience and some wonderful views of the Boston Skyline.

Another option that is away from the water, but up on hill is the Tavern at Granite Links in Quincy. Has the ambience you are looking for, as well as a killer view of Boston skyline. The food is excellent, too.

If you want to stay in the Boston proper, I agree w/poster above about Sal de La Terre for ambience and food.

FYI - Jimmy's Harborside is no longer there- it's been torn down.

right in Boston, check out the restaurant Oceanica in the Marriott Long Warf hotel, or Sel de la terre across the lot. Legal is always a safe bet, too. Outside the city go to Red Rocks Bistro in Swampscott-Beautiful skyline of the city not seen anywhere else.

The Fairview Inn
On the High Road (Ocean St)
Brant Rock (Marshfield)

Lovely restaurant with incredible ocean views. In fact, it's one of the best "view" restaurants anywhere. Eat inside or out. Quiet New England ambience.
