The starting pitcher usually decides. But not always. The Braves were these weird red jerseys every Sunday home game and have for the past couple of seasons.

well for starters each team has three color uniforms, A home jersey, an Away jersey, and a specialty jersey which is generally worn on certain home games(sometimes Sunday games or other special events). For the most part the home jersey is lighter colored than the away jersey, this is because before laundromats became prevalent, during road trips the away teams jerseys would get dirtier and dirtier (players had multiple jerseys but it still would do it) so the away jersey is usually something grayish because it hides the dirt better.
The home team tends to determine when they wear the special jersey.

Each team has a white colored jersey for home games typically with the team name on the front. The away jersey is grey typically with the team town/state on the front. Each team also has specialty jerseys. For example, the Rangers have a white, grey, blue, and white sleeveless jersey. Obviously, the Rangers can't wear their blue jerseys on the road if the home team is wearing a similarly colored jersey. Otherwise, the starting pitcher gets to pick the jersey color as long as it isn't the grey away jersey at home or the white home jersey on the road.

I've never heard of the pitchers choosing which jersey to wear...

I've been under the assumption it is the home team who organizes things like this, especially during "throw-back" games where both teams wear older jersey designs usually signifing a historical match-up.

Well with the Angels the starting pitcher decides what jersey he wants his team to wear.

I have heard announcer in the past state that the starting pitcher determines the jersey. In reality it is the equipment manager who selects the uniform, but I assume he gets input from the team.

It is the starting pitcher who gets to determine what color jerseys are worn at the start of the game for their respective team. Depeding on the colours, it might not be as suitable to wear for instance a black color on a hot day.
