To me it means that things are hard and that they were fortunate enough to have enough profit to send everyone home with a paycheck.
Or It could simply mean they had finished doing the chore of getting the task of getting everyone paid.

It means its time to start looking for a new job with a company that doesn't have to worry about "making payroll."

It means that they have enough money in the bank account to pay everyone. This usually only is a concern in small, unestablished companies.
