I have already booked a flight that arrives into Budapest and then leaves from Warsaw 13 days later. I have purchased a Railpass that allows me to travel within Hungary, Slovakia, Austria, Czech Republic, and Poland.
My current plan is the following:
3 nights in Budapest
1 night in Bratslavia (I don't know much about Slovakia, is this worth a stopover?)
2 nights in Vienna
3 nights in Prague
2 nights in Krakow (with a day trip to Auschwitz)
1 night in Warsaw
Anyone who has been to any of the cities, please let me know if you think I am spending too much or too little time in each city.

I think that's about what I'd do, except since I've been to Prag 2x and not vienna I'd do 3 days in vienna.
But, try to go see Cesky Krumlov and Cesky Budejovice, two towns south of Prague. You can take a train from Vienna to Ceske Budejovice, (maybe a 5-6 hour trip due to train changes; so check if there are buses direct from Vienna) get a room, then a bus to CeskyKrumlov (amazing) Next day it's about 3 hrs. to Prag.
Another idea is to take the night train from Prag. to Krakow or Warsaw. Leaves prag. at 8.55 pm, arr.'s Krakow at 5.54 next a.m. or warsaw at 6.34.
Note, however that when you go to your room that early it won't be ready, unless you paid for the night before, too, OR unless you've got a rare hotel person who actually cares enough to let you enter your empty room before 'check in time' at 3p.m.. No reason not to, of course, but some desk clerks can be bitter and uncompromising. Others will let you take a shower,and serve you some free tea. Most will at least let you store your bags til check in. I've had good and bad experiences. But only good experiences with night trains.

I've been on a railpass trip once, I stayed in hostels too. Slovakia is allright, it's kinda like the Netherlands, you know with dirty clubs and such, at least where I went. It's actually a pretty good thing you are only there for a day, Poland, Czech Rep., Austria, and Hungary are good places to stay, I haven't been to those ones though, they just sound nice. Slovakia is very pretty and clean though, language is sorta easy, won't need to know much of it though. I'm also going on a Europe trip, next summer, to Finland and Estonia or Greece. Have a great time and enjoy every bit of it.

You are trying to cover a lot of grounds in very few days. The schedule looks fine. However, those days when you are moving between cities and hotels, you could be spending more time on the road than you expected and wouldn't get to do much once you arrive at the destination. Keep in mind that most Eastern Europe culture isn't 24/7.
My only concern is that you will be so exhausted toward the end and wouldn't really enjoy anything.

You are doing the right thing with the time you have, Bratislava is worth half a day, no more. I love Prague and Krakow, Vienna has great art galleries and museum, Never been to Warsaw. If you get a chance take some day trips out of Prague.

I've been to Budapest, Vienna and Prague. In my opinion your time is Vienna is a bit light, but you'll have enough time in Budapest and Prague for a good once over!
Even though I haven't been to Bratislavia I'd say one night there is also light; shouldn't be less than 2.
