Without any/many spoilers, what did Nikki mean by "you were especially difficult for me"? What's her connection with Bourne?

She had been someone who assessed his mental health while he had worked as a spy. She had expressed concern about him prior to his losing his memory and he had remembered her when he first started digging around. In the Bourne Identity, he had seen her and remembered her and that she had been kind to him which was one reason why he did not kill her. In the Bourne Supremacy after he came back to go after them for trying to kill him and having killed his girlfriend, he had seen her in the office and said he would only speak to her. She was the one who told him that he had been implicated through fingerprints at the scene of a failed operation. She knew his struggles and that he only wanted to be left alone but they kept on going after him. She had sympathy for him

I suppose the writers wanted to plant that little seed for the audience to draw their own conclusions. It's hard for me to get there because, like a dork, I read the books before the movies were even made and Marie's character was never killed off. For the movies sake I guess it was possible though there are a couple of references mention in all three movies that maybe think that she just knew him too well and had trouble separating Jason Bourne from David Webb. In the movie they say she was his handler in Paris and that she had been in charge of his file since his first (sanctioned)mission. Add to that the fact that she was so familiar with his methods. These are significant because it was said that Bourne was one of the first and by far the best. So it is a given that Nicky would be familiar with everything he had done from the beginning, literally watching him become a more efficent killer. I imagine that was the problem for her.
