I can't find any obvious source, but my guess would be trial and error. I'm sure the game evolved to the point where each team had nine players per side. When three outs came into practice -- which probably came along to prevent the games from going all day -- nine innings meant that each player was guaranteed a total of three at-bats. After some experimenting, nine innings probably worked for a reasonable amount of time for a game. Of course, that time probably has doubled by now.

Because it takes nine months to have a baby. Each inning represents one month of pregnancy. Each base represent a season. Four bases and four seasons. The odds that a batter will hit a ball is the same as a woman becoming pregnant each month.

it has to do with the sun, the moon, light, the time it take for the earth to do one complete spin, the time it takes the earth to go around the sun, etc.
