I assume as most major religions see the value of faith, humans were given the ability to doubt God, as part of their free will in order to see what they would make of their life and if they had the faith to believe in God. Probably if one believes in the father analogy to god of most monotheists it is akin to a father allowing a child to make their own mistakes or allowing them to choice whether to follow their advice.

The cerebral cortex, the thinking part of our brains where our rational and logical thoughts reside, was a recent development in our human evolution, say 100,000 year or so. The primitive limbic system of our brains, where our irrational belief system resides, are the last remnants of our reptillian past. Obsolete genes do not die overnight, so we'll be seeing the majority of earth's population with a distorted worldview for some time to come.

God Almighty did not give us the ability to doubt his existence... he simply made a self propelling cosmic system that works on its own! The power of discrimination available to all human beings... that distinguishes us from animals makes a human being live by ones will! As is the karma performed... so shall be our destiny!
If we think God does not exist... it simply will not exist! Truthful seekers on the path of spirituality never doubt the existence of God... they finally merge with God Almighty in the end! To believe or not to believe is purely the prerogative of every human being! God Almighty does not function in a dictatorial style!
As many human beings... as many paths to God! Every single human being on Mother Earth is totally independent of each other. Binding mankind with preconditions is beyond the scope of God Almighty! The human form is the highest manifest stage in the cosmic life cycle... free will makes possible for every human being to gain enlightenment (kaivalya jnana) and finally salvation (moksha)!
In the absence of free will... mankind would reduce to the level of an animal! By exercising free will if a human being reaches the level of Mahavira, Gautama Buddha, Jesus Christ and Prophet Mohammed... what more could the ailing mankind desire! Every soul atman has a cycle of 8.4 million manifestations before it reaches the last leg of cosmic life!
Within this period the atman within must manifest the form of a human being and reach the stage of enlightenment and salvation! Only then the soul atman within gains release from the cycle of birth and death forever! Mounted with the power of discrimination... human being ultimately reaches the kingdom of God (aka Baikuntha in Hinduism).
We have God at plus hundred... we also have Satan at minus hundred. If we have believers of God... we also have atheists! The journey of the soul atman within is long... a total of 96.4 million earthly years! Reaching God is not a day’s job! In the human form alone we have 1.1 million manifestations. Those on the path of spirituality never doubt the existence of God! More on human beings and God - http://www.godrealized.org/humanbeings/human_being.html
