I love this question, but I don't want to stereotype or generalize. I KNOW there are exceptions, but I haven't come across any lately.
1. slobby (specifically dirty nails, long toenails, scraggledy facial hair, dirty dishes in the kitchen, moldy showers)
2. talking a/b their genitals (size, bedroom skills, etc). in middle school, i assumed guys would grow out of this... in my 20's, I've given up hope !!
3. obsession w/ video games (c'mon aren't your fingers gonna cramp up eventually.... put those hands to better use)
4. instead of just listening to the girl's problems, they tell the girl they 'shouldn't feel that way' or they try to fix the problem for her.... when maybe all she wants is to vent (she doesn't expect u to fix all of her problems)
5. not stopping for directions (guys, if u aren't good w/ directions & you're too proud to ask for help or admit you're lost, get navi)

I really find nothing annoying with the male species. I believe women have more in common with men than we care to admit. I grew up surrounded my males, I was the first grandaughter after a whole group of grandsons were born. The men are fine and they have the same flaws every human has: arrogance, temper, proclivity to cheat, and vicious at times. Is not fair to say only men have these flaws when we woman have them too.

They don't know that there are some situations where it's just not appropriate to talk about certain body parts.
They think women are "ridiculous" for practicing basic hygiene and taking care of their health.
Everything in their lives revolves around sex.
They think women are just objects and serve no other purpose.
They're so sweet when they're not being disgusting and rude; unfortunately, they don't realize this and see no reason to stop being disgusting and rude.
This is from a high school perspective, but something tells me this stuff doesn't change with age...

Their love of all things beer....their love of all things football....their belief that all toilet seats must remain up....their forgetfulness about birthdays and anniversaries....and the fact that they'll drive into the next state or run out of gas before lowering themselves to ask for directions!
