The Space Center probably is the more interesting place, particularly if you follow NASA and know about its history. However, you can see everything there is to see in about a day there, thanks to the guided tours.
At least with the Keys, you can travel down U.S. 1 and see a variety of cities. Key West and Key Largo are both interesting places.

If you are going in the near future - go to the space center. If you are going September thru May I'd go with the Keys.
I was in the Keys in July - - TOO HOT & HUMID for me. Most of the restaurants were outdoors or with open windows/doors which offered no relief (even temporarily) - same for most of the shops.
Personally, I'd love to visit the keys again, but NEVER again in the summertime.
