This can be change in the boot menu in windows... when windows starts I think the option is f2 or something close. this will bring you into the boot menu's. than you can select which drive you want to start.
If this isn't the issue... it could be your system bios. which basically tell your motherboard where to look for stuff like your harddrive and how to interact with it... hope this helps

I would try the path of SuzyQ, with the jumper configuration. If you get stuck, you may have a bad IDE cable or even IDE port on the MOBO. Try to swap around the HDD w/ a cd-rom, and again make sure the jumpers. Many years ago, I had issues w/ certain HDD and cd-roms that would only work with a specific one as the master, and the other as a slave. also 2 cd-roms that would not like to be on the same cable as either master/slave. Also as another option, try cable select. I don't ever use that myself, but as a last alternative, it might work...
Also check the placement of the drives, as the one connected closest to the MOBO should me master, and other slave. If you only have 1 deviceon IDE cable, the default is Master and it is also 1) no jumper, or 2) jumper in usually first pair of pins ( check the drawing on top of HDD )

Open BIOS menu. Check if your hard drive is properly detected as a Master drive. It is very likely that jumper was improperly set, or HDD cable is loose. Fix the settings and connection to ensure HDD is properly detected in BIOS. Windows will not recognize a drive that was not detected by BIOS.

Is this a sata or ide drive . Answers are specific to what ype of drive Answer or live with your problem / cables are from hard drive to mother board (1/2 in wide cable sata / 2 in wide cable ide) Did you reset your cmos just before this happend?
