The song is a tribute to his father and touches on the pain Billy Joe feels when he thinks about his death. His dad died in September so Billy Joe doesn't want to experience that pain again and sings "Wake me up when September ends".

From Wikipedia:
In this melancholy ballad, Billie Joe, backed by the support of the other members of Green Day, takes a trip back to his painful childhood and thinks about the day he lost his innocence when his father died. Like many faced with such a traumatic event, Billie Joe never truly recovered, and he can't believe that twenty years have passed since the day. As Armstrong associates pain with the month September, the month his father died, he would rather not deal with anything related to the month prompting him to sing, "As my memory rests, but never forgets what I lost... Wake me up when September ends..."

Green Day lead singer Billie Joe Armstrong wrote this about his father, who died of cancer on September 1st, 1982. At his father's funeral, Billie cried, ran home and locked himself in his room. When his mother got home and knocked on the door to Billie's room, Billie simply said, "Wake me up when September ends," hence the title.

This was originally supposed to be on Shenanigans, but Billie wasn't emotionally ready to record it, so it was put onto American Idiot.
