Isn't this substance natural to his native planet? I'm confused.

Superman would be a normal man on his homeworld. Something about our sun interacts with his body chemistry to give him his powers. Apparently, the kryptonite interferes with this process, which is why he becomes weak. It can also cause humans to die from radiation poisoning, so there may be an element of that affecting Superman as well.

I think it's because krypton had a red sun so he didn't have any powers at all. But earth has a yellow sun and he absorbs that energy like a giant battery, but the kryptonite will absorb it out of his body.

Or something like that.

Yes, Kryptonite is chunks of his old home. On his planet, however, he would not be a super hero. He would be a normal guy. Thus, the radiation from fragments of his dead planet turns him back into a normal guy. It's a little cheesy, but, hey, without an Achilles heel, there would be no fear of defeat.

its because super man absorbs the energy of the sun.the kryptonite on its way to earth also absorbed some and it wants more so it sucks it out of super man

Precious, do not become too confused; it is simply written into the script. It is not reality based, for how many little men with "S" on their chest have you seen flying around?

It symbolizes the fact that we ourselves are in fact our only weaknesses.
