After cleaning our fishtank and replacing the filter our 3 coy fish started to swim upside down. They have been doing this for 2 days now and they are still alive. What would cause this? What can I do?

Never clean your tank and filter at the same time. You have killed all the beneficial bacteria and now you are having an ammonia spike. You need to do a water change, go light on the food and find a pond for those fish. Get some aquarium fish instead of pond fish and you won't have so many problems with ammonia.

Did you clean the whole tank
or
did you just do a partial waterchange of 25% weekly with a gravelsiphon? as recommended
If you cleaned the whole tank you might have put them into shock
If you just did a partial waterchange they should be fine
