As far back as the 16th and 17th centuries, the Austrian Hapsburgs were Catholic, but Ferdinand advocated tolerance between Catholics and Protestants as a way to ease tensions in Europe. The Hapsburgs were part of the counter-reformation movement in the 1600s.

There is a new book out called "War, Religion and Court Patronage in Habsburg Austria" which may have more info.
