When you are working in an organisation you have to follow the regulations. You hav e no choice,. You have to be prudent in understanding and executing the rules and regulations so as not to cause harm to anyone. In spite of it you still feel so, then leav e the results to the will of the almighty. This has been precisely ;pointed out by lord himself in Bagavath Geetha. Do the right thing and leave the rest to me. The karma or duty is to be discharged and the results are left to the will of almighty. Hence work to your consciousness and fear not. It is difficult to understand but comes by practice only.

Please read Gita as told by Lord Krishna to Arjuna.You are expected to do your official duties without any fear or gain.Also you should know the hot plate principle in administration.
If any one touches a hot plate,he will get burns immediately and no mercy.Even if a child,woman or old invalid touches,he/she will get the same burn and immediately.No pity,no delay and no postponement.Also no reduction in the amount of burns and pains.
Most of us during our duties face this and even our good colleagues get the punishment if they are working under us.Official work is different from social life.
It is unfotunate that in India the present government is neglecting administration and terrorists are ruling.Only one Gill could show the place to terrorists.
Hand over Kashmir to Gill he will show where Musharuff belongs.

In present days, the so called official duty and loyalty to employer have got little meaning. By breaking them, you are not committing much offence. Go by your conscience, and hurt no innocent person. Hurting an innocent person is the greatest offence against duty. Take care. You must have heard about the grim justice of Lord Yama. He sees the essence, and not the peripheral things.

If the performance of your duties which you as you claim, are obliged to do, affects you so much mentally, then for your own peace of mind you should change your job, ask for a transfer to some other post, or if you can afford to, then resign.
Otherwise, get a grip on yourself and perform your duty, assuming it is a lawful task.

I wish you had provided more information, like what kind of harm you would case another.
Since you didn't give more details, I can only say that if you have trouble psychologically with the job you were hired to do and the intentional and unintentional ramifications of it, then by all means, quit and find a job that is better suited to you.
Otherwise, just do your job to the best of your ability.

Only hope that in the event your moral duty conflicts with the laws of the land your action does not land you in jail.Then even God can't help you.I am reminded here of a quote by
Euripedes in Iphigeneia at aulis which is as under:-

To your own self be true. If you truly feel it would be morally unethical to perform your official duty respectfully decline. You stand the chance of being judged for your disobedience, but being given a command can no longer be used as an excuse.
