Apart from Prague, other Eastern European cities like Bratislava (Slovakia), Zagreb (Croatia), Krakow (Poland), Budapest (Hungary), Moscow and St. Petersburg (Russia) should be visited. Also, although you may not think of it as Europe, the two Turkish cities of Ankara and Istanbul (on the European side) would be nice to see as well.

You MUST...MUST go to Prague. I have been living here for the last year and I can't seem to leave. I adore this city. I know the phrase "magical" gets tossed about a lot when people talk about Prague, and not to sound all cliche' but...it totally is! The architecture here is beautiful. I feel like every-time I walk down a new street I am looking into the past. It is really amazing here.
Not to mention...cheap! Unreal cheap! I came here (like most Americans who come here) to teach. When I finished my course at TEFL Worldwide Prague I only had about 500 USD. But you know what? It lasted me soooo long! Beer here (at a restaurant) is about .50 cents! And that's for a really big beer. Anyway. I cannot say enough great things about this city. I am smitten with it. So...
Hopefully I will see you on the Charles Bridge in the near future. I'll be the American teacher with a smile on her face. :)

I recommend you try some smaller places, like
Annecy, Strasbourg, and Chamonix, France, and Provence, like Aix, Arles, Avignon, etc.
Did you do North Italy?
I love Bologna, Florence, Siena, Venezia, Milano
And you should go to Prague and Budapest, maybe Krakow, and the Croatian coast.
I love Spain and Portugal, too. Spain could take a lifetime since it's so big, but I like Sitges, San Sebastian, Madrid, Sevilla, and I'd like to go to Granada, Toledo, Segovia, Avila, Alicante and Valencia. I lived in Barcelona for a year, so I could skip it, though it is great if you haven't been. Skip Scandinavia. It's pretty, clean, expensive, not very friendly but safe and polite, and I never had a great time there.
Lisbon is one of the most beautiful Euro capitals.
Amsterdam is a must, unless you're a right wing conservative.

Dublin! Cork! Belfast! Galway! Visit Ireland! Some of the most beautiful scenery, welcoming people, and great times are in Ireland.

Try to get to the Riviera, it's not far from Switzerland (Easyjet goes from Geneva to Nice).
Try also Madrid, Stockholm and Prague.

Do not miss Valencia and Barcelona,Spain.I live in Valencia,and have been to Barcelona many times.The weather is good,and both cities are beautiful (not to mention the food).They are also reasonable in price,(compared to the rest of Europe)

You know how they say something like "We fell into each other's arms?" That almost literally happened with my parents. My aunt was moving out of my grandparents' house, and her friend helped her move, and he knew my father, and so my father went along for the ride when my aunt's friend helped her move, and my mother was tagging along for the ride, as well, and when my mother got in the back seat of the car, my father was already sitting there with his arm out and resting on the back of the seat, as if it was an arm rest, and my mother ended up sitting where my father's arm was extended out. So, my parents met in the back seat of a car, with my father's arm around where my mother sat down.

Have you been to any of the Scandinavian cities?
Copenhagen was just named the 2nd best city in the world to live in. It is a beautiful city.
Oslo is also spectacular, and Stockholm should be beautiful too.
If you are more adventurous Reykjavik should be amazing (but expensive).

I enjoyed Prague, Brussells, Amsterdam, Dublin and Belfast, and a few i haven't been to yet, but am hoping to make it to are Lisbon, Madrid and Budapest

definitely check out Prague, Kiev and Moscow.
All great cities.
Although keep in mind that Moscow is the most expensive city in the world.
