Harry did have a lot going on. He lost his god father. He was bound to see Voldemort again, which he did. In Grimmauld Place there were always whispers about how Voldemort was rising to power and such. It did affect him.
He also didn't choose Harry because Voldemort would see that Dumbledore feels more than a student-teacher relationship. He'd know that he favoured him.

In the previous book, Goblet of Fire, everyone was told Harry saw Voldemort come back. Then everyone went home and the Prophet convinced everyone that Harry, and Dumbledore were crazy. He didn't pick Harry to be a prefect because he knew Harry would have a ton of 'other stuff' to go through, like dealing with people who think he is crazy and lying about Voldy. Also, with the ministry trying to interfere at Hogwarts, Harry was sure to be a prime target, like Umbridge and all the trouble she caused. Harry also was having the visions of Voldy too. Basically, instead of making Harry responsible for a heap of other things, he decided not to and allow Harry to try and cope with the things going on around him.

Dumbledore thought that Harry had a HUGE burden to carry due to the prophecy stating "neither can live while the other survives", which he interpreted to mean that Harry must kill Voldemort, or Voldemort would kill Harry.
Dumbledore thought that Harry had enough to worry about, and didn't want to add to it by making him a prefect.

Harry had enough responsibility to deal with - having to defeat Voldemort! The responsibility of being a prefect would have distracted him from his purpose of working out how to find and destroy the horcruxes and destroy them and then destroy Voldemort. Far more important than being a prefect - someone else can do that job, but only Harry can fight Voldemort and win.

Harry had already saved the philosopher's stone, killed the basilisk, rescued his godfather, won the triwizard cup, faced down an evil wizard who wanted him dead (several times...) was a star Quidditch player... and needed to completely focus on being ready for his eventual final destiny.
He did have too much to do already without being responsible for the safety and discipline of the other children at Hogwarts.
Also, Harry was a "marked" man, and had enemies inside the castle. Making him a prefect would have been risky.

Between battling Voldemort, dealing with his Muggle relatives, being Seeker for the Quiddich team, school work (remember OWLS and NEWTS), he thought Harry didn't need the extra pressure of being Prefect.

harry had so much going on and dumbledore knew that soon the whole horcrux thing would be added and he didn't want to burden him with an unnecessary responsibility

well, that was the year that almost nobody believed that harry was right about voldemort coming back, and i personally think people wouldn't have taken him seriously as an authority figure... also, i think that harry was just very stressed out and emotional about how the ministry called him and dumbleldore liars, so it would've have been very crazy for him
