Travelling by train through the night is only cheaper if you can avoid a night in a hostel.
But travelling overnight by bus might save you a lot.
See the site of Eurolines for more info on buses:

I think you might want to consider just going to Amsterdam, Den Haag, Rotterdam, Brussels and Paris, as that is enough for two weeks and they are all rather close together.
Munchen and Milano are farther away, and will cost you more in travel cost and time.
You might need to fly because of the distance and cost.

If you take a bus to Amsterdam, take individual train tickets to Rotterdam (or even Brussels or Paris,) and a bus back to Copenhagen you will have the cheapest and best way to travel.
I am not sure if Brussels-Paris is better by bus.

For to Amsterdam and from Paris a cheap flight may help. Google on cheap flights Copenhagen, and check.

Here are the Interail website, (if you have been living for 6 months in Europe you qualify):

And the Eurail site:

I forgot to add that a good guidebook is worth its money, I like the Lonely planet series, and for the travel you want to do an European guide will be great. Nowadays you also find them secondhand and in the cheaper bookshops if they are a little out of date.
