pickup runs fine except when I first start it, or when I shut it off and try to restart it. It starts fine, but 15-20 seconds after it has started and come up to normal idle it start to chug and idle poorly. This last for about 20 seconds then it comes back to normal idle and runs fine. If I jump in it , start it up and try to take off it chugs and sputters for a couple of minutes then takes off and runs fine until I shut it off for a couple of minutes, then it will do the same thing again. I have two fuel tanks and it does the same with both so I don't think it's the fuel pumps. I have a new fuel filter, air filter and the injectors have been cleaned. The check engine light does not come on. I don't know what's wrong. If it had a carb on it I would say the choke is sticking, because that's how it behaves, however it has fuel injection.

Get a Haynes repair manual and CAREFULLY read the section on diagnostic codes. It is complicated but it will tell you how to retrieve the codes. Be warned , that their information on the codes is incomplete. I was able to get more complete info on the Internet, but you will need the book for the instructions.
To me it sounds like it could be your EGR valve. They sometimes stick and allow too little or too much exhaust gas recirculation.

Were the injectors pulled and cleaned or did you just ran some gas additive through the engine? It could be that the injector is bleeding through and not shutting off all the way. I would think it is some kind of problem with the fuel system. good luck.

Maybe a worn out selector valve or seals inside the selector valve have worn out so as to make the truck confused about which tank is the supply and whether to pump gas into the other tank instead of the throttle body or injectors?

oxygen sensor would cause a problem like this.
