Oh I think Aubrey Caroline is a beautiful name! I've known a couple Aubreys over the years and liked them.
Of your two names, my vote would be Isabella Claire, although I liked one person's suggestion of using Isabelle rather than Isabella. Why? Well, I think it makes the name a bit less fancy or girly, yet very pretty still.
Since Aubrey is a more (imo obviously) "earthy" or even somewhat masculine (in a good way) name... I've even known a man named Aubrey... Isabelle might have a better balance with Aubrey than Isabella.
One book on baby names I read before having my second daughter last summer suggested keeping in mind the character or nature of the name one child has when thinking of names for the second.
While it might not matter at all, it's possible that if one daughter has a very popular, feminine name, while the other has a more unique, more "masculine" name, it could be a source of jealousy (yea, I know, this may be reading way too much into it). The boyish name daughter might wish she had a more feminine name - or vice versa. Or the one with a very popular name, might wish she had a more obscure one, etc.
Ah well, just my 10 cents! I think Claire is a great middle name choice btw. Would be a pretty first name, too. Good Luck!

I like Isabella Claire, but maybe it's because my name is Clare. Are you naming her after anyone? I think it's pretty special to name your children after important people in your lives. I think if you named your first after someone, you should have a good story for the second daughter as well.

Aubrey Caroline is such a beautiful name...
On my father's side (Jewish) we name people after members of the opposite sex using the first initial.
For Example:
My name is Sarah Jennifer
Sarah comes from my Grandfather Samuel
and Jennifer comes from my Great Grandfather Joseph.
S and J, See?
Since you have named your first child after Grandmas, why not the second after Grandpas in a similar fashion(IF you are on good terms with them of course...).
So if Grandpas' names are Allen and James name her Aimee Jacqueline or something like that.
Its all up to you though.
