Go to the Ferry Plaza Marketplace, especially if you're here on a weekend. They have a huge farmers' market, and many of the shops instead the plaza carry local artisanal products. Great place to get an inexpensive and tasty meal.
You can also take a ferry from the Ferry Building to Sausalito, which is a fun day trip.

If you have a car or want to take a taxi, you should go out to Treasure Island (the small island in the middle of the bay bridge) as the views from there of San Francisco are amazing, both during the day and at night. Other people have already suggested most of the touristy things, but I think wandering through Golden Gate park is fun and maybe walking around the Japanese Tea Garden which is in the park near to the Botanical Gardens is really relaxing and peaceful.
There are great restaurants in the city to fit every taste and budget. One of my favorites is the Beach (or Park) Chalet that's out on Highway 1 at the Ocean, at the western end of te park. The Beach Chalet overlooks the beach, unsurprisingly and has great views of the sunsets, and the Park Chalet faces into the park and has a more Sunday brunch feel to it.
Hope this gives you some ideas for fun things to do that are slightly different from the regular tourist attractions.

Everything you mentioned will take more than 2 days! Make sure you go to Pier 39 and walk around and make sure you go to Boudin for sourdough at the Wharf. If you like hot fudge sundaes, go to Ghiradelli's Square for the best hot fudge sundae in the world. If its busy, just go up the hill and theres a take out counter. Same sundae in a plastic cup.

Walking up to Coit Tower is wonderful. I live in SF, and I still love doing this.
North Beach is a fun neighborhood to eat and drink.
The Ferry Building is nice too - they have a farmer's market there, and good restaurants too, if you are into that sort of thing. (I go there, and see a lot of tourists who seem to really enjoy it.)
And for sure do not rent a car. It is such a pain to park. Take public transportation and taxis instead.

Add Chinatown, and the mall at 5th and Market. The Ghiardelli chocolate factory, and maybe going to Coit Tower or the TransAmerica building for views.

golden gate park, lombard street,chinatown,union square,zoo, alamo square, ferry building, coit tower, stow lake, north beach
i suggest go to golden gete park first then rent 2 bikes aand bike through the area and maybe go peddle boating in stow lake.
north beach is prety chilly at times so bring a thin coat
for transportation take the muni and buses. its hard to find parking around tourist atractions
trust me on this. dont i repeat dont wear sandals in chinatown

You have to go to peir 39, Alcatraz, and Bubba Gumps. It is also fun to shop, go on the trolly cars, and go on the ferry.
