Stand behind an open area and go to your bag and press A on your sphere and press bury. Only can be done while underground.

You face where you want to bury the sphere,then press X,go to the spheres section of the menu,then click on the sphere you want to bury.It will give you a list of options.Click bury,and your sphere will be in the ground.I suggest burying spheres next to your secret base,so you don't forget where you buried them.Also,you can combine spheres by burying same color spheres in the same spot.

You face were you want to bury the sphere and go into your sphere bag and select one it will ask you if you want to "Trash,Bury,or to cancel" and there you go.

you cant buy them..you have to mine them underground
