By acclimate i mean take a cup of my water and put it into the stores and wait like 5 min and do it for an hour.

yes you will want to acclimate it. dont forget to float them for 20 minutes. You can do it like you have stated but there are different ways to do it. What I do is use airline tubing and put kinks in it so I can control the flow and then start the siphon it will slowly begin to drain water from your tank. I double the water in the bucket then empty out half of the water then do it over again and then put it in the tank. I find this method easier than adding a cup every 5 minutes. I never had the patience to sit there and remember to do it every 5 minutes. Never add their water to your tank. If by yellow polyp you are refering to zoanthids you may want to dip them in a Lugols solution or use Seachem Reef Dip (use as directed). Some people also dip them in a flatworm exit solution as well. People do this to kill off anyting bad that may be on the polyp. Like Zoanthid spiders, Flatworms, and other things that may eat or harm your zoanthids. You can also dip them in Furan-2 if you ever get the dreaded Zoapox. (white lesions on the polpys that look like a fungus)

Yes you do. It needs a chance to get accustomed to any differences in water temperature and chemistry just as a fish would. It's a good idea to acclimate (and quarantine) everything that goes into a tank to prevent problems further down the line.

when i acclimate a new coral i always set up a drip for about 30 min to an hour or more depending on what kinda coral it is. I also quarentine the coral for a week or so in a seperate tank to monitor for parasites or any type of disease befor i release into my main tank.

The fish is in a bag. Poke hole in the bag, set it in the tank, this will allow to adjust to the difference in the salt and the temperature of the water.
