Wow - can't believe that no one's added Country Joe and the Fish to this already great list!!

I'm not sure that it would be considered a "protest song" or not, but it was meant to make people stop and think about what took place at Kent, and it was meant to put an end to the violence of the era.

It's gotta be A Hard Rains A-Gonna Fall by Bob Dylan. It still works even today.
Masters of War by Dylan too is very powerful. Great song.
