Do you nurse her? She could have gotten it from you. It's basically a yeast infection and if nursing both you and her need to be treated. The medicine should make it better.

I never heard of thrush going to your eyes but, that doesn't mean it's not possible. I would assume that the thrush will go away by the time you are done treating it. It is an infection and it should be treated in whatever way the doctor proscribed. Lots of times the pain or symptoms will go away but the infection is still there and it needs to be treated completely or it will come back and be worse and harder to treat the second time.
If there is something concerning about your baby's eyes then you should call the doctor and see what to do. Babies can get conjunctivitis in their eyes which is very contagious but
easily treated, It makes their eyes pink and puffy and sore looking and also to have green pussy looking discharge in the corners that can get sticky. It can also itch. Whatever you do (I don't know who you are so I apologize if this sounds stupid) don't put the thrush medicine that the doctor gave you for the baby's mouth in their eyes.

Thrush in a baby is fairly common. If you are breastfeeding you should treat yourself as well otherwise it will just be transferred back and forth. My daughter had thrush at a few weeks and i was given NilStat to clear it up. Took about a week - make sure you finish the bottle of medicine though - even if it is cleared up keep giving the medicine to her until the bottle is done. My doc told me sometimes it might take two bottles to clear it up but we only needed one.

As far as I know, it can't get to the eyes.. the thrush is from your baby spitting up formula then swallowing it again. My baby had thrush too, but after about a week of the medicine, it went away and never came back.

Just be sure you use all of the medicine as directed. Don't stop it when the thrush starts going away. Your baby could get a rebound infection. It should start clearing up in a few days.

Theres some stuff thats called something like Gentinviolet... I think thats how to spell it. It worked wonders for my daughters thrush. It went away within 3 days and never came back. You can get it at KMart or Walmart I believe.
