If it were the government behind this, then it would be manditory to provide all kinds of identification to prove you are who you say you are.
The reason why companies do this is to get an idea of shopping patterns. It is very easy to build a database and with the cooperation of the customer, determine what the customer likes to purchase. Discover what items the person purchase together. Researching the receipts with knowledge of who made the purchase can help on this but to truly get an idea of the product relationships the consumer has, the company needs to track all of the purchases made by the consumer.
Also, it give the company a chance to make an in with the customer. For the cost of lowering prices a bit, the company can get some information about the customer. This usually includes address so the company can mail flyers.
In the end, it is all about demographics and nothing about micro chipping people.

Im happy that they know how much KY jelly I buy--oh, I also bought a vibrating thingie there for my girl.
Considering I only run to the store with the card for that (get an employee discount elsewhere for everything else).

They do monitor what you purchase and they do so for census reasons as well as for their own inventory reasons. So unless your local supermarket sells plutonium and explosives, I think the government could care less that you're buying frozen dinners and keystone light.
