I have a '96 F150 with a 302 V8 90,000 mi. it misses under acceleration. What should I replace to tune it up? Would it mess up the computer. Gas mileage is way down. I use to get 13mpg but its not getting that now.

To tune this up you would want to replace plugs, distributor cap, and rotor, PVC valve, air filter if haven't been replaced, fuel filter if not replaced, and plug wires. No this will not mess up the computer. Your mileage is down probably due to the plugs being worn out. Ford generally recommends this service been done around the 100,000 mile range depending on use. The missing could also be from the plugs been worn out, worn out rotor, and possibly low quality fuel.
Also it probably wouldn't be a bad idea to put some fuel injection cleaner in the gas tank like Lucas. Also the throttle body will probably need to be cleaned. To do that take of the air intake hose being careful not to break on connections on it. You would use some throttle body cleaner form stp or something like that. I hope that helps you out.

Usually a Ford V8 that is missing under load is because of bad plug wires. Replace your plugs and wires and the fuel & air filter if it hasn't been done for a while and it should be ready to go. Be careful routing the plug wire under the intake so the EGR tube doesn't burn them. On personal note, avoid Autolite plugs, we have a lot of problems with them.
