Most people will probably just say the difference is cost, but there is a lot more to consider. After all is said and done, Disney usually doesn't end up being more (unless you go to a higher end hotel) There are a lot of offsite hotels that run the same cost as Disney, that don't offer all the benefits, and are not nearly as nice as what you could get onsite!
Staying onsite also gives you a ton of benefits that you can't get offsite. Here are a few of the reasons I would stay onsite:
1). Better transportation- Especially if you are travelling with younger kids or older adults that need to rest in the middle of the day. Many offsite hotels, if they offer a shuttle (if they don't that is an additional cost you will have to pay) only run in the morning and in evening. You usually need to schedule the shuttle, etc. It can also be a long ride and take away a good portion of your time at the park. Onsite transportation is fast and easy, and it runs all day. Depending on where you would stay you have different transportation options, all resorts offer buses, some of them offer boat transportation and three offer a monorail for transportation.
2). You can take advantage of the Disney dining plan. This plan can save you 40% off of your food and you get to eat at the nicer restaurants that you may not eat at otherwise. It is a great deal.
3). I'm not sure when you are going, but Disney offers promotions for just about every date of the year. Unless you are going in the next few weeks, you should still be able to get a promotion for your dates. Currently they are offering free ticket upgrades, but they often offer free dining, especially during value season. So if you add up the saving there, you will more than likely be spending less, or possibly a little more than an offsite hotel, but you get all of the extra benefits and probably a lot more included.
4) The Disney touch- When you stay at Disney you know you are going to be staying at a nice place. I've gone past some of hotels that offer lower rates, and in some cases the same rates as Disney's hotels, and I think I would be afraid to go inside. Most of them aren't very clean, they can be a few miles away, etc. Also, you get the Disney service. If there is a problem, Disney will go above and beyond to try and fix the problem and do everything they can to make up for it. Even in cases where it isn't even their problem, they try their best to compensate in some way.
5). You can charge purchases to a room card so you don't have to bring your credit cards and cash with you everywhere you go.
6). Parking is free at your resort and you will also get free parking for the theme parks and some of the other places on property.
7). You packages can be delivered to your room. I know this doesn't sound like much now. But when you are in the parks, it is hot, you've been there all day, your tired and you have a ton of purchases to carry around, put on the bus, take back to the room (especially if you have kids that have purchases and/or diaper bags, strollers, etc.) it is nice to be able to make your purchase and then let Disney deliver it to your room.
8). Disney also offers Magical Express. Now, this isn't the best service and it does have some room for improvement, but it is also free. So that is another $100 or so dollars that you can save just for your transfer to and from the airport.

The buses run every 10-15 minutes, and drop you off either at the front end of your resort or at a bus stop somewhere close to your room inside your resort. The off site hotels do offer shuttle service in many cases, however they have a set schedule so you are on their time, not yours, and in some cases it costs extra. Disney also offers free shuttle service to and from Orlando Int'l Airport. Extra Magic hours is another, where one park is open early and one late each day for resort guests only. That is not even mentioning the famous Disney signature service. When you take into account that you get more for your money, pricewise they have a resort to fit any budget, and you get a better vacation experience staying on property, to me it's not even a question. Stay with Disney. Once you stay on property you will never stay anywhere else.
Here are some more websites for some good info on WDW. First, the WDW website. They have a very easy to use resort comparison section where you can pick the resort that works best for you. They also have a list of all the extras you get as a resort guest. Not to mention all of the descriptions of the attractions, shows, and rides. Next is the disboards. The disboars is a message board website that is all about going to WDW. You can ask quesitons, get resort reviews, dining reviews, trip reports, and favorite tips and tricks for visiting Disney. There is even a section about the rest of Orlando, including Sea World and Universal.

Not knowing what other Hotels you were looking at or how long you were planning to stay, but the $1000 does seem a bit high on the difference. Because if there is truly that much of a difference I would have to re-think about staying On-Property and just staying off-property and renting a car to handle the shuttle issue. But when you stay "on-property" you get several advantages. One is the ability to take advantage of their Extra Magic Hours, where select parks are open either an hour before or a couple hours after the normal day for resort guests. You can also take advantage of the Dining Plan, which if you use it to its full extent can save you some additional money. Also, some times of the year the Dining Plan is free, so who can beat free food? You will also get a :"Key to the World" Card. This is basically one card that is your room key, your park tickets, your dining plan(if you got one), and a Resort Charge(that you can tie to your credit card). Also, unlike the Hotel Shuttles, Disney Transportation will run shortly before the specific park opens to after it closes. So there is no worry in trying to catch the last bus right after the fireworks. Depending on the exact park, resort it is going to, and time of day, the buses will run anywhere from every 5 to 30 minutes. With most of them being in the 10-15 minute time frame. The Value resorts are going to be your best deal, and if you are really just looking for a place to sleep they will be perfect for you. If you want more of a "Resort" feel, then getting one of the Deluxe Resorts is a good idea. Just remember that the Monorail only goes to the Magic Kingdom. For EPCOT you have to take the Monorail to the TTC and then transfer to the Epcot line. For all other Parks you need to take a resort bus from those Resorts. Also, remember if you stay at one of the ones across from DtD. If you figure you can just walk across to Downtown Disney and catch a bus to the parks, it isn't that simple. Since DtD has free parking they do not have any direct buses from DtD to any Theme Park. This is to discourage people parking in DtD and taking a bus to the park. Instead you must take a bust to a Resort,and then from that Resort catch the bus to the park you want to go to. In the evening you will have to reverse the process. Which can add some extra time in your commute to/from the Park

Guests also have the opportunity to take advantage of Extra Magic Hours, which allows resort guests only more time in the parks. Of course,the price.Depends on your finances and preferences.I lived in Kissimmee for a few months.There are so many places to stay,very reasonable,nice and clean,mostly with swimming pools on every property.Every hotel/motel offers shuttle services to any Disney resort.There are just too many choices.I-192 is one of the strips that has mostly hotels and restaurants.

we stayed at a disney hotel. they offer shuttles to the parks and you can enter the parks i believe an hour earlier than other guests. i'm sure that hotels off the park offer shuttles also.
