If unlocking the door with the key does NOT disable the Alarm, try using the key on the passenger side front door. You may have a stuck switch on the backside of the door lock which is supposed to disable the alarm when using the key to unlock the door.
It is a common problem on Jeeps and Chrysler products.

You may need a new battery. That is, a battery for your remote. If you open the car door with the key, the alarm should not go off when you start the car. If it does, you need to have it checked out.

Take it to the dealership and let them fix it, l,m sure this will not be the first time they have run into this situation. The price for that is anyone's guess.
