my 1999 1200 sportster backfires then dies when it gets warmed up. after it sits for 15 mins it starts right back up. I recently drilled holes around the air filter housing to give it more air, could this be causing the problem?

Yes it could be , you may very well have sucked debis into your carb. causing the jets to clog.
I have to say I really don't think holes in your air cleaner are going to offer you any advantages.

Additionally, the restriction of the filter( or lack there of) will effect your fuel air mixture.

Have you checked your plugs? White = lean, Black = rich.

Do you have a temp gauge? what kind of temps. are you running?

The holes shouldn't lean it out enough to make it die... possibly a lean fuel pop, but not die.
If the housing was on the bike when you drilled it you may have knocked the intake loose or damaged the carb.
Use an un-lit propane torch or spray some WD-40 around the carb and intake with it idling. If the engine speed changes, you have an external vacuum leak - most likely the intake seals. Also check the hose to the VOES and the plastic cap on the CV carb. I'd look there first. I'd also check the ignition coil resistance when it's hot - after it dies.

backfires out of where ? intake ( it is lean - timing or air leak like a loose carb or intake manifold) - exhaust ( fuel getting in exhaust & being lit off - ignition misfire or timing ) You ignition module may be dieing as well when things get erratic like this .. Also check fuel pressure ( IE that the pump is working - this will cause a lean condition - also check accelerator pump on carb if it has one - this will also cause a lean conditon backfire out the carb ). More aircleaner air will not cause the problem - did you disconnect a vacuum line causing a major air leak on the carb ?

sounds like the carb needs cleaning or rebuilt or check you vacum hoses for leaks try seafoam in the tank next time you fillup
