I would take the train to Bratislava. It's pleasant, comfortable, fast, always on time, and traffic should not affect it. As you will see on the website below, there is a train leaving very regularly from Vienna to Bratislava: 12:12am, 12:35am. But be careful, if you miss the 12:35am train, you have to wait until 5:12 in the morning to catch the next one!

There is an icon on the bottom right of an English flag, which will switch the website to ENGLISH for you. However, if you ever needed to understand it in Czech, here's how to read it:
1) Odkud = from where (In your case, Vienna)
2) Kam = to where (Bratislava)
3) Datum = date. Europeans use day.month.year format. So, if you were travelling on July 21, you would enter: 21.07.2007
4) Cas = the time of day you would start the trip. Notice they use military time, so 1pm = 13:00, 6:30pm = 18:30, etc.
Type in the city names you want. You need to use the Czech spelling of them, so Vienna is "Wien", Bratislava stays the same, Prague is "Praha".
On your return trip, you can take the train to Vienna, then change to the airport train.

There is a regular bus service to both Vienna city center and to Bratislava, The buses are right in front of the terminal on the lower level (arrival level). There are ticket dispensers that take credit cards right by the bust stop. You can also take a dedicated train between the Airport and city center as well as the subway, The dedicated train is called VIE (I think) its nicer than the bus, especially if there is heavy traffic, the train leaves every 20 minutes. Not sure if it runs all night. Plenty of taxis though. If you get in at 11PM why not stay at the Airport hotel? and get a fresh start in the morning.

Dont know how lots to trip to the city centre, yet i know its low-value. The Airport is 9 kilometres, thats approximately 5 and a 0.5 miles from the city centre.. wish that helped.
