Along with the Captain...

To become a nuclear-fusion-powered, semisubmersible, wave-piercing, dartcraft. It would have nearly unlimited range due to its power source, and would go so fast as to make a sizzling sounds as it ripped through wave crests. This would carry its dangers and drawbacks, lest you incorporate an unrealisted "KITT/ Knight Rider Turbo Boost".

It could go underwater for limited jaunts, but allowing this thing to fly or submerse indefinitely would make it a plane or a submarine and so it would cease to be a boat. You could have some extending or retracting parts, but for the most part, "transforming" has already been done, so be original.
Think fighter jet on water with nuke-power and some gatling cannons like cobra gunships have (except with incendiary or HE projectiles). Some infrared telescopic cameras would be cool, along with 1-2 torpedoes or anti-aircraft missiles. But too many gadgets would be like the batmobile, thus too cheesy.

I hope this answer is what you were looking for.
