For a lot of this you have to take the times and their context into it, but:
Michael Jackson - Thriller (come on, it's Thriller)
Nine Inch Nails - Head Like A Hole (they were new then and the video, simple as it was, was as raucus as their sound. It was perfect for it;s time and the birth of that music hitting the mainstream)
A-Ha - Take On ME (I know I probably sound lame, but if you put yourself in the times nobody had done anything like that before and it was just cool.)

November Rain was a great choice too. That video is really great. So cinematic. I really like it when people go the extra mile and they certainly did with that one. Great video.

it was never made as a video, but I think maybe the MTV Movie Awards but they showed clips from Alien 3 with Wish by Nine Inch Nails playing. It was so cool. It's funny, I'm not a huge NIN guy, I like them but I kind of lost interest after the Downward Spiral, but they translate so well to video.
