You can stay the full three months of the visa, but when you apply for a long term visa and/or work permit you often have to leave the country where you apply, or you are told you have to apply in the country where you officially live.
I am not sure about the law in Spain, check it on the website of the Spanish embassy or consulate, or contact the authorities in Spain.

Remember that without a work permit, (and on a three month tourist visa you can not get a work permit,) you can not work to earn money.
If you work, illegal, you are not insured, can be fined and if caught will often be send from the country, even if your visa is not yet completely used.

According to EU laws you are not allowed to stay beyond the allotter three months unless you apply for a residency permit, permanent or temporary. On top of that, you need a work permit.

As to obtaining one...well, I don't know how the procedure works in Spain.
