After the I beat the game, it says "The End" and stays on one screen, presumably waiting for me to hit the reset button, but... I hit some buttons, and about two minutes later, I hear some ocarina notes, and this keeps on working. WHY? What does it mean? Does it DO anything?

It's the Nintendo 64 version.

I've beat that game a few times and never had that happen, I wouldn't think it would do anything, but maybe if you play a certain song from the game, something will happen, your best bet is to go to www.gamespot.com and search for the game and they will have a hints and cheats section to look under.

Actually, you know what, here it is:

Scarecrow Song Encore
After watching the ending to the game, leave the game on during the "The End" screen. After a little while, you'll hear whatever Scarecrow Song you composed being played over and over again in various forms.

That's just the ending of the game, you can't get back to the title screen or anywhere else, just press reset or turn the power off.
