There's Cebu Marriott Hotel at the Ayala Business Park in Cebu. But I think it's a 5-star hotel. Oppsss...sorry. Well, there's Midtown hotel in Fuente Osmeña atop the Robinson's Place and nearby is the Park Hotel. These are right at the heart of Cebu.

I do not even care about the star. You probably meant not-top-of-the-line-but-decent-and-clean-and-not-so-expensive.
And by Manila, most visitors actually mean Makati (especially foreign visitors). In this case, you can check out The Prince Plaza in Greenbelt, the Somerset right beside the Peninsula, or the old but still lovely (but a bit noisy) Gilarmi.
In Cebu, accommodations are not really expensive. The hotel atop Robinsons is okay, and shopping is just in the same building.
